Ok, let me simplify my earlier nonsense post,st brought home my 87 bayliner 2455 subridge.
I have 3 batteries in my boat, a 2 battery disconnect(1, all, 2 or off), and a dual bank 6A charger that is only hooked up to one battery. one of the batteries only has the charger hooked up to it with both the leads.

What is the best way to hook this up? Should i run the two house batteries to the battery disconnect, charger wires to each?

Should I just get rid of one of the batteries(they are all the same deep cycle batteries) and have 2, or can I join the two house batteries together on one charge lead and use the charger on the other lead?

If that's the simplified version, I'd hate to see the first ;) .

My personal preference is to ditch the switch and fit a VSR. Parellel the house batts and use one charging bank for them and one bank for the motor batt.

That way, the motor batt is always first and foremost for charging amps.

Parallel the two 'house' batteries together. Do this with short red & black cables. POS to POS, NEG to NEG.

Then take one of the POS posts to post 1 or 2 on the back of the switch.

Take the POS post of the 'starting' battery to the remaining post on the back of the switch.

There should be at least 2 lighter gauge wires coming out of the charger. They should be attached to the posts on the switch as well, one wire per post. Don't attach directly to the battery simply because it makes the area messy with a rats nest of wires.

well, it's a rats nest right now, otherwise I wouldnt have asked. There is about another 12 wires on the batteries doing something

If it's a rats nest, then the previous owner has attached stuff directly to the batteries instead of to the posts on the switch.

You are probably looking at
* bilge pumps (2)
* CO detector
* charger wires
* stereo clock

Take all of these off the batteries and wire directly to the 'battery' posts on the switch.
