What's the Piddle drain?

And What does it do? Does it affect the running of the motor, if so why?

Believe you are referring to the excess fuel recirculation system, sometimes called a puddle valve.

Fuel moving through the crankcase leaves some fuel sitting in there.
This is how the crankcase gets lubricated.
Under certain conditions, like a cold engine, or a lot of idling, way too much fuel is left in there.
It is supposed to accumulate in the bottom, then through a series of check valves and hoses, it is drawn back to the carburetor and re-used.

If the system is clogged, the fuel builds up and causes rough idling, a rich condition, poor accelleration, etc.

So then this might also be the reason why my motor is stalling alot whenever I try to put it in gear in the water, poor acceleration, and not reaching top rpm.

Could be.
It has its most noticeable effect, on low rpm performance.
