I have a 2002 powerquest 6.2 liter silent choice exhaust after running the boat for half hour the boat sits for 4 hours. Water fills the even side cylinders. After pulling the plugs the engine will run any ideas it only has 175 hours Thanks

Check your exhaust manifold and riser.

Yup, one of them is leaking. Find it, then replace everything, Manifolds and risers / port and starboard.

Are you in fresh or salt water?

Does the exhaust slope down to the silent choice butterfly?
If you run "quiet", shut the engine off, then open the transom pipes, does water flow out?

Did you recently have a overheat? you may have cracked a manifold or riser or both.remove the cooling hoses to the suspected manifold and kink them, turn on water, run engine NO MORE than 2 minutes, let stand 15 minutes, pull plugs.
water in cylinders- head, head gasket, cracked block
no water in cyl.- cracked manifold/riser
