Sudden Loss of Power - Mercruiser I/O

I have a brand new 250 HP Mercruiser I/O on a 1994 Osprey with a 1994 Bravo 2 outdrive. Just finished the break-in period of the new motor and was cruising at about 3600 RPM for over half hour when all of a sudden I lost engine power. I pulled it down to idle and the engine was still idling, but VERY rough and inconsistent. I went to turn it off and it diesled for a few seconds before shutting down. After taking a deep breath (I was in the middle of Prince William Sound, no kicker or other boats anywhere) I inspected the engine and everything seem to be fine and within normal operating ranges. Went to restart and the engine fired up right away and then proceeded to run as if no problem at all.

As I mentioned, engine was just completeley replaced with a 2007 mercruiser, all new parts. My best guess was some bad fuel, but this has me nervous.....

Thoughts?!!?

Water maybe, change the filter......
When was the last time you looked at the pickup screen in the tank?....:)

Fuel filter was replaced two weeks prior to incident.

I have never looked at the pickup screen in the tank. Where should I be looking and for what?

I would pull the pickup & check the screen at the bottom for crud.....
I would pull the water separater & dump it & see what comes out....
If you repowered, I'd wager the boat sat awhile & had some time to collect some condensation in the tank.....;)

Is this a EFI or Carbed motor,..??
