Start by checking things out systematically and eliminating problems.
Check the compression.
Check the spark with a spark tester.
If both compression and spark are fine, then pull the fuel line at the carb and make sure the fuel pump is pumping fuel.
If all of that is good, then rebuild the carb.

They can, but don't guess. The spark test will catch if they are bad. The compression test, spark test, and fuel pump test will take a half an hour, tops
A new 40 will cost in the neighborhood of $4500.
A carb rebuild takes an hour and costs 20 bucks.

Assuming you have good compression, good spark to both cylinders, and the fuel pump is operating, then all that is left is the carb. Did you blow out all of the passages with compressed air? Was the high speed jet (bottom of carb bowl) cleaned out with a soft wire?
Very good instructions here: http://forums.iboats.com/showthread.php?t=244013
You're very close to having it running. I have had at least 5 of these motors over the years, and I have a 1969 on the boat right now.

OK. The cough is caused by it running too lean. The low speed needle valve should be able to adjust this out. The needle (#43) can be backed all of the way out after removing the packing nut (#50), and you can spray carb cleaner (or WD-40, in a pinch) through to try to clear the passages. You can also use compressed air, but ypu may have to remove the packing before trying that.

Re: 1969 40 hp evinrude dies at 1/4 throttle

well is it like a sneeze?

or is that it dies then slowly comes back to rpm?

umm check spark. need to see if its at least sparking or if it has a missing one on and off. also probably should get a ncie rebuilt kit with a new float. this will alow u to make sure u dont have a leak in fuel or air anywhere.

have u replaced the impeller recently?

theres a nice threads at the top of the johnson evinrude forum. abotu carb adjusting.

so just start out put ur high speed needle at 1 out and low speed 1 1/2 out. to start off
