Some pictures would help to be sure but if it sounds like you are describing a floor drain that is plumbed out to a through hull fitting on the side of the hull. Many boat designs have the problem that the through hull fitting that the water exits has to be below the floor so it drains. This height is frequently VERY close to the water line and sometimes while at rest with peple in the boat is even below the water line causing water to come up through the drain. Not much you can do about it. I have the same issue with my boat, I just keep a rubber plug in the drains to keep the water from coming in. You just have to remember to pull it out of you store on land or if take a bunch if water over over the bow.
If you have access and enough horizontal distance between the drain and the through hull you may be able to install a check valve too. I dont have the room so I go with the plug
