Here is the story and facts to help with a diagnosis:
I live in Baltimore and boat on the upper Chesapeake Bay (very low salinity up this way).
I have a 2005 285 that I purchased new and currently have 825 hours on the 350 Mag MPI engine.
Recent major problems/repairs - July 2009 - Starboard exhaust manifold cracked - replaced manifolds, new risers, 300 hour service performed.
May 2010 - New gimbal bearing, universal joint replaced, new cone clutch.
All maintenance, winterizations and repairs performed by my marina (platinum level Mercruiser dealer).
Problem first occurred in April 2010 when I was first taking the boat out for the first time for a shakedown cruise. Coming out of the hole, the engine sputtered/coughed and you could feel some hesitation in the engine as it climbed into higher RPMs. Once at cruising speed (3800 RPMs/24 knots) there would be some slight hesitation in the engine for a few minutes until it had warmed up and then the ride smoothed out and there was no more perceptible engine hesitation.
it definitely seems worse when the engine is cold. It does not stall however.
My mechanic is going to run it today and hook it up to the computer to try to figure out what the issue may be.
I was hoping some of the board members might have some ideas or could have experienced similar issues with their engines.

P..S. - I should also note that temp and oil pressure levels are within normal limits.
P.P.S. I have already put at least 3 tanks of new gas into it so far this year. No change in the symptoms.
I also treat the gas with PRI-G at almost every fill up as well. I use my boat ALOT so the gas is never sitting in there for more than a few weeks before new gas is added.
The fuel docks I go to service alot of bigger boats so they are going through their tanks relatively quickly as well.
