Merc I/O stalling and refusing to start

A question that has probably been asked a million times here, but my father and I recently took out the boat that I have been preparing for a couple of months. After installing a new battery, and a new tank of gas (there was about of quarter of a tank in there) we headed out. The motor ran perfectly, and sounded great as well, until we were about 2-3 miles into a 6 knot no wake zone. The motor stalled out and refused to start. It would turn over, and run for maybe 45 seconds at most, but if we ran it too long, or shifted into forward it would stall and die. Could you guys give me some things to check, and how to do them? Keep in mind that I am a total newbie and have no knowledge of engine mechanics.

I can get engine model number, boat model, and all that as well.

Ayuh,.... The fuel filter is always a Good start...

Lower shift cable? Did it die when shifting?
Here's my theory/experience:

Engine runs fine.
Move shift control = move shift plate and whole shift assembly...cutout switch hangs up due to sticky lower shift cable...Engine stalls.

Try to start engine...cranks but doesn't start until vibration finally shakes cutout enough to center itself = engine starts.
Repeat cycle over and over until...change shift cable = normal operation.
