Nope -- you cannot charge two 12 volt batteries in series with one output of a dual output charger. You could charge one of the two but not both simultaneous. My suggestion is to move the output currently connected to the starting battery to one of the batteries in the 24 volt system. The other output goes to the second battery. Your starting battery will rarely need charging since it never gets deeply discharged and the engine is capable of keeping it topped off. You could add a small "Battery Tender" style of charger however.

Silvertip....very good post. I had exact situation. I just took the engine cranking output cable and connected to the second battery of 24v system. Kinda curious how it tells diff when the batteries are hooked up in series yet charges each battery separately??? but it works....(if it aint broke, don't fix it, right: :D ) I would recommend keeping eye on the in line fuses though; had one fuse blow and one of batteries did not charge - causing motor to getting only 12v instead of 24v, thought something wrong was with motor. All it was, was a simple 15amp fuse! We won't mention that the motor was taken in to have it checked out!!!.....LOL!

Re: battery charging system HELP (24v to 12v)

Didn't I just answer that question? -- That is essentially what you asked. Unless you have the tools to properly prep and crimp terminals to wires, properly wire a 12/24/RUN/CHARGE switch, or know somebody that does, my answer is no. In otherwords, extensive wiring is necessary. To do what you want to do requires that the jumper between the two batteries needs to be switched OUT of the circuit. The POS and NEG terminals of each battery need to be switched INTO the circuit thus placing the batteries in parallel rather than series. Not only that, but to avoid feeding 12 volts to a 24 volt motor the switch needs to kill the power to the troller. On top of all that, where would you connect the charger? The only logical place would be to the same switch you used to perform the series/parallel function. If you understand all of what I just provided, then the answer is yes. Do I have a wiring diagram for how to do this? The answer is no. The long and short of this is to do what I suggested earlier. A dual bank charger is simpler, easier to isntall, far less prone to trouble due to wiring and switch issues. Use the dual bank you have for the 24 volt system. Even if you did what I explained above, you now INCREASE the charge time by double. Why? If one output provides 10 amps to one battery, it will only provide 5 amps to each of the two batteries in a parallel system so it will take twice as long to charge them vs have TWO 10 amp outputs, each of which connects to one of the two batteries.
