Nope, no issues with the drive removed as long as you run water to the engine with moderate water pressure, you should be good to start the engine and check basic things over.
How are you checkong for codes? do you have a scan tool of some sorts? Code number is?
If you have scan tool, you'll need to see what all the throttle percentage values are to see if they are in range....While it's very minimal, you can sometimes get a small adjustment while watching the TP...

Do you know if the stern drive is a Alpha or bravo Drive?
That's got to be one of the most trickiest things to diagnose on really modern engine systems...While we all know 12v power has to be near perfect and if it's not perfect (But maybe close) it leads the "mind" to everything else under the hatch mostly because the scanner is saying these things...
