This season I've added a few things and got around to polishing the old girl. I'm adding more rod holders and just installed a 9.9hp kicker motor. I even added some storage for long items that should be handy and declutter the deck a bit more.

Can't speak for your boat, but mine did fine on the 1800 mile trip I made to the coast and back. My engine bracket was 34" long I braced the transom to the stringers with some angle iron in a triangle shape.
Those additions to the stern underneath could be a issue. Maybe they aren't letting the bow rise enough to expose the tunnel and instead the tunnel is sucking the hull down the faster you go. Sounds like your already removing them though it'll be interesting to see how it works out.
