Op would be better off taking his motor to a dealership.

Buy a manual. Rent a compression. Tester. Start there. Those motors had trulblesome ignition modules.

I am out. Until you do the proper tests you will get nowhere. The key way gap is fine a little experience would tell you that. The ops experience is not who I question.

Does spark jump a 7//16" air gap? Done a dva test on the CDI box? Compression is?

    Shifter

Actually no. The shifter has a washer on the shift rod that pulls the fork up in forward only. If the cam pulled out of the lower the motor will be unlocked on reverse and neutral.

New to me 2001 merc 125 2 stroke idle issue

You need to be at a certain Rpm in gear and idling. I think around 750 rpm is right for that motor. There might also be mix screws on the carb that need to be opened a little bit. Get a manual for your motor.

1990 90HP Pontoon, 4300 RPM at WOT, Do I need a new prop?

Yes an 11" would be better. You want to be over 5000 for sure. And as close to 5500 as you can get.

    Shifter

The 99 merc lower will fit but you will need the shift rod from the 94. That requires disassembling the lower unit. Does the linkage move behind the carb at all? Can you tilt the motor up in reverse?

I cant get this throttle set up properly. Please advise.

Joe reeves method requires you subtract 4 degrees. Do not deviate from that. You do not care about idle timing at all. Idle speed will be set in the lake in gear and warm.

    Shifter

Have you checked the linkage behind the carb? Just a plastic clip holds that together. Has the waterpump been changed and the rod pulled out?
