40 hp two cycle, two cylinder, power tilt/trim,oil injection, console steering. Runs ROUGH---skips, jumps, etc.... Will barely idle, but I know its not flooding out, or at least we don't think it is. The plugs are getting fire, reputable mechanic has replaced stator, trigger, and CDM packs with no luck. We noticed a threaded hole right beside the fuel mixture screw on the carburetor that goes completely down into the bowl, mechanic said it was a vent hole that is supposed to be there but I'm not so sure. At first we diagnosed it as an ignition problem, but since replacing all of those parts with no luck we don't know where to turn. Carbs are clean. Any help/ideas???

Have you tried to run the engine with the black/yellow wire disconnected from the system, I think your system has a rev limiter on it if it does disconnect it and run it rev limiter cause all kinds of wierd problems as they fail. If you need trouble shooting on the sysem we need to know the serial number

Laddies, thanks for your reply.
I don't have the boat nearby--it's still at the shop. If I had to guess, it sounds like it's "bouncing off" the rev limiter at times at idle, then when you give it the throttle it gets worse. The mechanic has called for a mercury rep to come down on Monday and look at it. He said it's the first time he's ever seen anything like it. I'll mention it to him about that black/yellow wire and see what he says. Where does it connect to? Also, what do you think about that threaded hole in the carburetor that I mentioned in the first post?
