Cylinders are numbered from top to bottom, with 1 at top.

What were your compression numbers? Did you check the spark?

So far, from what you have said, you need to rebuild the carburetors, check the recirculation check valves, and clean/check the pulse limiter.

"rebuild the carburetors, check the recirculation check valves" I can do. not sure about the clean/check the pulse limiter??? Also, I wanted to check the timing. I know it is 28 btdc but not sure how it is adjusted on a 2 stroke. Anyone?

Just took it out for another ride. Noticed I have a head gasket leak and a main seal leak. Wondering of the head gasket is letting water in the engine? Will that cause a vibration?

Head gasket leak usually follows an overheat. The adapter gasket may have failed. The compression check would have probably indicated if there is water in the cylinders, But I would pull the cylinder heads as soon as possible and put new gaskets in.
