1971 50hp hydroelectric drive throttle cable/ linkage adjustment

Long story short, I was given a 1971 Glastron skiflite v142 with 50 hp Johnson hydroelectric drive. I have had a couple of issues with shifting and after working them out, I am now wondering about the throttle cable and linkage. I have the OMC manual that covers many models from 71' to 89' so it isn't specific to my model..especially my controller.. at all. When I took the boat out to check shifting it worked great but the boat had rough idle and would cut out at 3/4 throttle or so..in between it seemed to run ok..I took the carbs off to clean (type IV carbs) and noticed the idle needles were out of sync between the 2 carbs..meaning one carb was about 5/8 turns out the other was over 2 turns out..they were locked into the idle adjustment linkage like this..after cleaning I removed this linkage and am going to start at 5/8 turns out and adjust per manual.. my other concern is with the throttle cable and how to install it into the remote and adjust at the engine..when I do this the way the manual explains, moving the way up lever from run to start moves the throttle into a position on the engine that deactivates the start switch..so to start I have to put in run position..any ideas on what I am doing wrong or if there it a more specific manual for this year and model?
