1986 180 baja islander... engine running rough. gets worse as the motor warms up...

I'm new to the site but have browsed around and have seen a tremendous amount of knowledge!!! i have a 1986 180 baja islander that is running rough, sounds like a lil miss in the engine. when i first put the boat in the water i notice the miss but the longer it's running the worse it gets to the point i can't get on plane.. i've been told it's maybe in the ignition system??? has anyone experienced this or have any suggestions where to start.. thanks
