I have a 1994 40 hp Mercury 2 stroke that runs good at all speeds but drops the #1 and #2 cylinders at idle. I switched 1 and 2 coils for 3 and 4 coils and still 1 and 2 quit firing at idle which makes it hard to start. So the coils are good. Where the stator connects to the switch box I swapped the red wire with the red/white and the blue wire with the blue/white and still drops #1 and #2 cylinders at idle. I then swapped #1 trigger wire for #3 and #2 for #4 and it now fires on all cylinders at idle. Will it hurt the engine to run it with these wires switched on the switchbox from the stator? I do not have a DVA meter to check the voltage. Thanks for any help.

More likely a trigger wire is broken and when you switched them around they happened to butt up and function, for a while.

You really need to DVA test the triggers while moving the wires to see if they fail in any position, proving a broken wire.
