I am looking to replace the wood on the sides/gunrails.

The original vinyl and padding is still in good shape, but the wood is completely rotted and falling apart. I am hoping to just get marine grade plywood and staple the original padding/vinyl side cushions right to it, but I am afraid it wont be as tight. Has anyone ever done this themselves and had success or am I better off paying to have it done? and any estimation on costs to have someone do it for me?

If I do it myself I am planning on stapling it, but should it also be glued to the wood? and has anyone ever done this with the new plastic stuff they use now as decking for houses?

Ayuh,... Welcome Aboard,...

Marine rated plywood is a Waste of money in that application,...
Exterior grade is plenty sufficient...
Slather it Good with boiled lynseed oil for rot protection,...
Glassin' it makes the staples go in hard...

Use Monel staples, it's the code name for SSteel in this case, the BigBox stores usually carry 'em...

Just take yer time stretchin' the vinyl over the panels,...
It Ain't that hard to staple, pull, staple, pull, etc to get it Right...

I used dummy chrome snaps to hide the screws on the last set of gunwale pads I built,...

Good Luck...
