Where can I get a wiring diagram for my 1999 Aqua Patio Pontoon? The wiring under the console is a rats nest and I would like to clean it up so I can easily trace/repair electrical issues.

I doubt seriously you'll find anything specific to Aqua Patio. There are however some generic color codes used frequently no matter what you're working on. Here's one I copied and saved a few years ago. I've spent enough time screwing with wiring to have many memorized already. Nothing written in stone here. Confirm function prior to doing anything serious. Meant as a guide only! Keep in mind shop techs who rigged the boat originally, and previous owners who may have made changes, not caring about or knowing color codes....

Purple wire: From battery terminal of starter solenoid to the "B" terminal of the ignition switch.

Purple/White wire: From primer/choke solenoid terminal to the "C" terminal of the ignition switch.

White wire: From one of the 3/8" nut terminals of the starter solenoid to the "S" terminal of the ignition switch. (Other 3/8" nut terminal goes to ground).

Black/Yellow wire: From Black/Yellow wire terminal of the powerpack to the "raised M" terminal of the ignition switch.

Black wire: From the other "regular M" terminal of the ignition switch to ground.

Purple wire: From any accessory you want 12v applied to ONLY when the key is ON... to the "A" terminal of the ignition switch.

There's also a more extended list floating around, but some I can add from memory (these you REALLY want to confirm!) -
Gray is your tach lead.
Pink is fuel tank sending unit.

I've redone the wiring on several old cars/boats. About the only way to know for sure what goes where is to use a multimeter and some very long jumper cables to find the ends of each wire. Given the age and poor condition of my projects, I found it easier to just remove the old stuff and rewire it with new wires that were clearly marked and identified as they went in.

Thanks, very informative. I'll use the basics to determine how things are set up now. Motor wiring seems solid, but boat wiring has in intermittent connection somewhere that is affecting my stereo and gas gauge

Doesn't exist, I rather doubt even Godfrey has one.

They work with a vendor that makes the harnesses for them, been in the business 30 years and never seen a wiring diagram for a boat.

Also being almost 20 years old I am sure it has been altered quite a lot so you will just need to sort it.

People do some interesting things with wires on boats, good luck
