1999 johnson 150 not firing all cylinders

~~Hey guys, I have a 1999 Johnson 150 I was running the boat yesterday and while out on the lake it seemed like it lost power then it wouldn't make it home. it did not over heat I have two temp gauges and the fuel was mixed properly. Today I tore down the carbs cleaned them also cleaned fuel vapor unit on top of the fuel pump.
I checked for spark while the plugs were out and they all seemed to have nice blue spark. I eventually got it to run really rough like it is only running on two cylinders and I pulled plug wires while it was running and there was no change when I pulled all three wires on the right bank. while its running it will pick up and sound normal for two seconds every 10 seconds or so then go back to running rough.
So if I am getting spark to the cylinders why would I not be getting any fuel on the one bank.
One thing to mention is I forgot to release my trailer straps and the engine went under the water a bit in the back but not completely under and that's when It started doing this.

Think I figured it out. the shift switch nipple was stuck half way in. seemed to run normal for the couple mins I could let it run in my garage this late.

Have you a timing light to see if they are in time?

Try removing the ht leads and then turning it over and then removing the plugs and checking they are actually wet with fuel. (light it to check its not mixed with water)

You really need to check spark with plugs in and with a spark tester jumping a 7/16 gap too

Bosunsmate, just letting you know since Hogan had two of the same topics going due to forum difficulties from the new software, I was able to merge his shorter topic with this one to try and keep everything together.
