200 Evinrude - won't shut off

I recently have had some problems with my motor running rough. I pulled the carbs and cleaned them, relpaced the wires and plugs. Just took it out today since doing the work and it ran 100%. My father and I got back to the dock and tied her up. When I turned the key switch to shut off the engine, the engine just kept running. All other instruments shut off except the engine. I had to disconnect the fuel line to get her to shut off. The only thing I did different was use a backup battery to start the engine as the main battery did not have enough spark to start the engine. As soon as I got it running I dissconnected the back up and put the main battery back to charge it up. Seems starnge that this would have something to do wtih it but worth mentioning. I have never had this problem before. Any ideas?

Most likely you pulled a wire or plug looses somewhjere when you did the carbs. The kill circuit wire is black with a yellow stripe. Follow it from the powerpack forwar and see if its broken/unplugged etc.

Trouble in the shift assist switch circuit can sometimes result in the motor not shutting off with the key.
But maybe more importantly, you said, "As soon as I got it running I dissconnected the back up and put the main battery back to charge it up."
I hope you didn't flip the battery switch or physically disconnect the battery with the motor running-that usually results in a blown rectifier/regulator.
