2001 5.7 gsi surging and misfire @ high rpm

I am loving owning a boat. I have searched all the other posts regarding this issue and have tried all the suggestions. I have a 2001 5.7 GSI TBI. I changed out the OEM dist,cap, wires and replaced them with a Mallory dist/cap/wires. I timed it 8* and figured life was good, well its not. The dang thing will pull good from a start and up to about 4000rpm then it starts to surge, misfire and run like crap. I have checked all the fuel system, replaced fuel filter, and checked all the wires and made sure I didn't cross a wire. I pulled the plugs and they look great. One thing I did notice is that my Alternator is getting really hot to the touch, will probably have that tested anyway. Any help would be greatly appreciated.:facepalm:

I did not have a gauge, but now that I'm home I can get more serious. I have been in contact with another expert that says the Mallory/Prestolite dist. are junk. After retracing my steps I am going to try the OEM dist and see if the problem goes away. My Dad bought the same dist for his boat and it also started to surge a bit and misfire at high rpm's.
What I did check was the inlet screen for the high pressure pump, checked the little mesh on the injectors, and put a timing light on the injector spray to look at the pattern.
