2001 Oil Injected Mercury idle and throttle problems

My 2001 mercury oil injected outboard started fine but when we put it in the water and tryed to engage it in gear it bogged down and went dead, we could not keep it running. We took it back home and cleaned the carburetor and put it back together. it started fine again but it had a shakey and rough idle, eny suggestions or is it supposed to be like this and will smooth out when i engage it in gear.
