Boat was not used for two years and properly stored
Removed from storage installed batteries ran on muffs no problems ran great never overheated.
Put in lake for 15 mins boat started running like **** shut down and had towed to dock. Found water in oil.

Where do i start before removing motor from the boat.

I have 15 years experience as a heavy truck mechanic so i am inclined i just dont have any boat experience and after reading many forums I am confused on where to start.

Treat the engine in the same manner as a heavy truck engine with water intrusion. Short cut's would be intake manifold area...4.3 are know to crack easily...the valley area of the block..soft plugs are they secure..exhaust manifolds are they sound. In short your looking for the crack the mentioned area's are highly suspect.

You could remove the thermostat and rig up a system to pressure the block and find leaks.

Ayuh,.... Cracked manifolds put water into the cylinders, hydro-lockin' the motor,....

Only if the motor sets long enough for the water to seep past the rings, will it put water in the oil,....

Isolate the blocks coolin' jacket, 'n pressurize with Air, on a Drained system,....

You'll Hear the leak, follow the sounds,....
