3.0 GSPHUB SX-CT Combo... Issues

Finally got everything back together. Motor cranks like brand new, but today I noticed something different. It had developed a knock (stuck lifter on #3) so I replaced all the lifters to be safe and now the knock is gone. I took a video of the engine, and am attaching it. I was revving it by hand at the carb, and noticed that there is a really rough patch around 2500 rpm, once past there, the engine runs smooth. I didn't go over 3000 rpm since there isn't a load and this is basically like a new engine. That rough spot does lessen a bit as the engine gets warm, so I'm wondering if it's just one of them thangs.

Onto my next issue. The SX-CT drive attached has been fully trimmed up, as we have been pulling it from the back of the lot up to the house to run it, and wanted to avoid dragging it. Cranked her up today (when making the video), and let it run long enough to get warm, and shut it off. Decided now would be as good a time as any to check the gear lube in the drive. Trimmed down to check it, and it wasn't touching the stick. Looked down, and there was lube coming from behind the prop. Any ideas?

I guess it's also worth noting that I removed the lower this evening. Took off the prop, and unscrewed the bearing carrier and began a little closer inspection. I was looking, and I think that my propshaft seal may be in backwards, which would have caused the leak. I can see a rubber lip on one side, and a groove on the other. I don't want to remove the seal just yet, as the manual says removal f%*#$ them up. As of right now, that rubber lip is facing outwards, toward the prop. Does this sound correct?

Edit: just went through the procedure in the manual again, and notice it mentions bearing cup installation and removal. My bearing carrier is stamped with part # 3858051, which the VP site says replaced #3853492. I'm getting my part info here: www.volvopentastore.com/Lower-Gear-Unit/dm/store_id.366--view_id.779322 .. I see there is a roller bearing, #9, part # 3854249, which I assumed was the bearing that was pressed onto the propshaft.

Sorry for the long posts, just want anyone who might help me to have as much info as possible, as I have no clue.

I should also ask, would a leaky/backwards propshaft seal cause water in gear oil? This boat hasn't seen water since I've owned it, only been ran on muffs. When I drained the gear oil yesterday, it was milky looking. There hasn't been much water in it, but there has definitely been some, as it is definitely not the clear golden color it was when I drained and filled the drive the first time.
