5.0 Ford EFI pulses at 3000 RPM

I got this motor running after two years of sitting, it idles fine with a small exhaust pop on the port side. During acceleration at 3000 RPM it pulses and won't plane out. At full throttle the pulse is quicker

I have the manual, I'm going over most common problems, just wondered if anybody ever had a similar problem.
