50 hp won't go into reverse

Hi,
I have a 50 hp '89 Yamaha 2-stroke that recently had the lower unit and water pump changed. I took the lower unit off another motor after I discovered the housing had cracked. Since replacing the lower unit I notice a tapping or clicking noise that sounds like a playing card stuck in the spokes of a bicycle. Also, when I test ran the boat yesterday (in the water) it would not go into reverse. It seems fine in forward, but neutral and reverse do not seem too happy (i.e., you hear the clicking, worse in reverse - actually sounds like gears not quite lining up in reverse). I'm pretty sure this is a shift rod adjustment, or similar, but I'm not sure about the specifics on how to go about this. Finally, the water pump seems to work fine. Any suggestions would be much appreciated!!
