'80 Johnson 140hp Carb problems today

I was out on the ol' Salish Sea (Puget Sound) today with my family and about 20 minutes in I noticed my motor was acting a bit different.
Normally I can get it up to 38-42 mph but my top end today was only about 31 and max RPMs were only 4200. I don't usually push it WOT on the sound but tried it just to see if I was having an issue.

We docked for a while for lunch at a park and I noticed it was hard starting (this motor normally fires at the slightest touch once warm). Finally, there was a pod of orcas in one of the passages so I idled for a while, then shut it down to let them pass through since they were all around us (yeah - cool!). I went to give it throttle and each time it would x-fer to the high speed jet it died. I could only get about 4-5 mph. It seems obvious to me I need to pull the carbs off for a carb job. I put a new fuel tank send unit in last week and also ran the main (in-hull) tank out of fuel last time out so something may have hit the tank and broken loose when I put 15 gallons in today. Last week I had to use my backup can to get back in and in retrospect, I think there might have been some gunk in that tank. I have a fuel filter/water separator between the tank and primer bulb so I don't THINK anything pushed through there. Oddly enough, I pulled that same can out (with new gas) and primed it back up and at least one of the high speed carbs started working but I still couldn't achieve 5k rpms.

My main question is could I have done any damage to my pistons/head with one carb running normally and the other other starving the engine? I ran it like this for about 2 hours before I realized what was going on.
