Can an engine bigger than the stock 650 be put in my 91 waverunner 3?

yes, a 701 or 760 motor will bolt right in.

you would need a proper exhaust for either of those motors. The current exhaust may bolt up, but the passages are smaller.

you would also need to either change the carbs, or at a minimum, rejet them for the larger motor.
