'94 Yamaha 225 wont run on restart..help?

I have twin Yamaha 225's TSRX models. 2 stroke, 6 carbs per engine. These are the 76 degree V engines.
I am having an on going problem. The engines start and run great from cold-hot..until you shut one engine down and wait 20 minutes or so. It restarts immediately but idles between 500-700RPM. When you put the troubled engine in gear it dies, or has almost no power then dies. IT restarts immediate and continues with this for while. If I can nurse the enigne rpm up in neutral, it sounds like it misses occasionaly and is erractic. Afte a few minutes it goes into gear normally and accelerates fine. Now it will runn all day perfectly until you shuit it down again.
I have replaced the magneto stator, swapped fuel supply lines, changed spark plugs...and can't figure it out. This time ordered a new TPS.
DOes anyone have any experience with this type of problem on these engines?

Fuel-fuel-fuel These Motors Are A Finely Tuned Piece Of Equipment!! You Or Shall I Say "i" Would Go Dirrectly To The Fuel Pumps,sounds Like Sucking Air Thru A Bad Diaphram.anyway Make Sure Your Fuel System Is In Top Notch Working Order,from Fuel Tank To Carbs,and Every Little Thing In Between.you Might Have To Rebuild Carbs,not Just Once But Teardown A Second Time Too!:)

Ok I will have my mechanic replace the pump diaphrams.
IF it was a carb issue, why would it clear itself up as it does every time? I though if iit's clogged it would stay clogged?
