99 90HP 2 Stroke Yamaha Question

This fall I took my lower unit off to replace my water pump. Upon doing such I noticed the oil seal around the gear shifter looked like it might be leaking and decided to change it. Well while changing it, I accidentally pulled up on the gear shift rod and could not get it back down. I assume the clutch dog sprang forward in the housing. I took the lower unit to a marine mechanic who got it down for 420 dollars. I took the lower unit home and installed it. The motor ran good and I saw no problem except my reverse on my controls is forward and my forward is reverse. Also like this WOT doesn't seem to go quite as fast. Is there a simple fix for this? Is so, what? Should I return to the marine mechanic....I prefer not to, its a drive. Any help appreciated.

By rights repairing the lower unit should not affect your gear selection atall.Theres something else not kosher here.Did you have the cables disconnected at anytime and maybe put them on wrong?Shifting rod on motor not aligned correctly?
