Loosen both upper motor mount nuts and see if it changes. They need to have equal weight on both mounts or whenever the lock nuts are tightened down it will have a tendency to twist the engine and cause your problem.
Any time you do an alignment, and get it just right. After you tighten the lock nut, always recheck the alignment. That had gotten a lot of people into trouble.
