Pressure treated ply for transom. If it's thick enough, just use 2x6. You can laminate it with epoxy resin, or you can encapsulate it with polyester resin. For your boat, I'd save some cash and use poly. Stainless steel screws, bolts, etc...Pressure treated 3/4" plywood for the floor will be sufficient.

Phylus,
Beware the pressure treated wood as if any copper was added in the treatment ,it will set off a corrosion bomb from hell.Id coat the wood with epoxy resin to isolate it from your Alum skin.Pre-drill any holes and soak them before re-drilling as you assemble it.
SS bolts and fasteners will need a bath of grease to help isolate them from the Alum.
Caulk or bedding compound will also work, countersink all holes to get rid of those edges that are first area to corrode.I like to drill holes a little loose so the grease has room to stay.
Goodluck!
Tim M

Re: Aluminum Transon

After I get my aluminum patch welded in, I'm going to lay up my transom core out of marine ply, then laminate it using epoxy adhesive. After that I will saturate it with CPES (Clear Penetrating Epoxy Sealer), and then lay on an outer skin of 'glass.

Any holes I drill will also be saturated with CPES.

That should outlast me.

Well, how about a transom that is not wood?...Wood is so inferior to aluminum that I built an aluminum transom...A Yahoo group dedicated to purely aluminum boats has tons of information about working with aluminum...I even wrote a rivitting guide with pictures to help out novices...
http://groups.yahoo.com/group/rebuiltaluminumboat/

Michael J.
