I removed my mc1 drive to pin point a gear oil leak and when I pulled the drive there was water in the upper bellows and the u joints were rusty on the drive input shaft. What do I need to fix. Thanks

You may need to replace the u-joints depending on the severity of the rust. If you can post a picture, maybe the experts here can evaluate your situation.

The U-Joint bellows (the largest of the three) are leaking if there is water in the bellows.

FYI--Water in the large bellows can get forced into the out-drive when its spinning -- causing excessive pressure and in turn temporary out-drive leaks-- milky oil is the common symptom.

Flushing the drive after a pressure test to verify their are no seal problems --is often what is needed

That driveshaft bellows protects many components mentioned in this thread. In addition to the U joints mentioned, the gimbal bearing may be compromised. I've worked on a out drive with a bad drive shaft bellows. The rust caused a groove in the upper gear hsg. input yoke seal surface and took out the seal. The complaint was milky gear lube that came from bellows water passing through this seal. Sorry, but a proper fix may get expensive.
