Maybe a silly question but Is the output generally above the water line? I would think so or else what keeps water from coming in? But this is something I never thought of until today when I was messing with the hose

Yep, well above the water line. Most exit out the side but I'm pretty sure there's no rule there.

One of my very few pet peeves about our Chap is the engine room door scuppers gurgle while driving at displacement speed because those (and a few other) thru-hulls are under water. It's fine as long the other end of the hose, or the highest spot in the hose leading to the thru hull is above the waterline. That said, bilge pump outlets are pretty much always mounted above the water.

Always above the water line. When drilling hole for discharge be sure to use 3m 4200 or 5200 also.

It's good that you thought of this beforehand instead of after, although a one-way valve could probably be used if necessary but it's not ideal

If for any reason, however lame it may be, that you want your bilge outlet (or any other thru hull outlet) below the waterline, it's really quite a simple task:

you left out a VITAL component.... the vacuum break

the plumbing as drawn would flood the boat as soon as power was cut

yeah I knew vacuum break sounded wrong... also for those pulling out the drill, STILL DON'T put it below the water line, there is no reason and if the siphon break or vented loop gets plugged (by say a mud dauber) the boat will still sink.....
