Have two marine batteries hooked up via a battery selector switch. If I turn the switch to both (1 & 2) can I charge both batteries at the same time with my charger?

Yes! You can.

It is preferred to charge separately, but ....
If your charger is up to the task, charging both batteries in parallel is perfectly valid.
The chemistry of each battery will determine how much of the charging current it will accept.
Even if the batteries are different ages, sizes, and states of charge, both batteries will be full charged and not "Overcharged" at the end of the exercise.

It is no different than setting the Battery Switch to BOTH with the engine alternator charging them.
It is exactly what ACRs are installed to do.
