Check engine and solid warning signal

I have a 2003 Johnson 90hp 4stroke on a pontoon boat. Engine starts great cold and really runs well. My issue is after 2-4 hours on the water and then a long run at 50-100 throttle, I'll get a 20-30 second solid beep and check engine light. This sometimes happens when I am breaking speed down to an idle, but generally when I start up again after a few minutes break. Also, it's difficult to start after a break, as if not getting enough fuel. I read somewhere that the code is low fuel. Does anyone have suggestions?
I also have a clear water separator filter, with a clear plastic container

The water sep. won't stay full of fuel while running but will fill up again after an hour or so.

Motor runs great even when the fuel draws down in the separator. But once I slow it down the solid beep usually starts or when I start up again.

All brand new. Just added
Sounds like its sucking in air from a fuel line or something. Should always be full after installing and purged. Good be bad or plugged pickup tube on the fuel tank. By the way, how did you read a code?

Yeah that’s what everyone seems to think. I actually saw on a forum that someone wrote.

I’ve changed all fuel lines and hose clamps but that’s not stopping it.
As for the beeping and check engine light, the only way to stop it is with full throttle. Remember, this only starts after a few hours of running.

Head scratcher for sure....wish I could help. Probably not it but if nce on a diesel dump truck I had it stopped running. After messing with it (hours and hours on a city street) it turned out to be a drain petcock on the bottom of the filter water separator. Diesel engines can't have any air. You could try bypassing or putting a different filter on. With your symptoms though it makes no sense. Good luck.
