I was wondering if you need a long shaft outboard kicker motor if you have an auxiliary adjustable motor mount?

it depends on the height of the mount. the engine in use needs the AV plate even with the hull bottom, but you don't want a wave from the rear to swamp your engine. But you want to be able to get the foot out of the water, when using the main engine. some boats with high transoms, require the long shaft, to keep the power head out of the water. motors can be bought in 15, 20, and 25 inch shafts. i know i didn't answer you question, but you have more to work with.

The travel of the motor mount is also a big factor some have much more than others

From experience, if you are using it in water with a lot of other boaters, you need to set the cav plate below the bottom when in the down position. Otherwise, when the boat rolls with the waves, the kicker prop will come out of the water.

The longer the better on an auxillary engine. The engine will not have enough power to keep the stern down in a heavy sea(just as Frank Acampora said) so you need to compensate by having as long a shaft length as you can get. The exception to that is if you only have your boat out in protected waters where there is no chance of heavy waves.
