In the near future I will need something which will make me drill a near perfect 90 degree holes in my transom. There is the Merc template which cost almost 400, but thinking maybe make a fixture or buy something not so expensive. There are some HF fixtures and others, any recommendations?

What size hole? Do you know the approximate depth or thickness that you need to go through?
Would you use the fixture for one hole at a time and then relocate the fixture or would the fixture have to have all the hole in it?

Thanks, I've seen those, guess I could clamp it to the transom over the hole in the skin and then fix at 90 degrees. It should work don't you think since I have the existing holes in the outer skin of the hull

Clamp it to the edge of a 2x6 and try it you will know it's idiosyncrasies before you start.

I had some spare pieces of plywood left over from gluing my transom core. I glued enough pieces together to have a piece about 2.5" thick.

I drilled some holes in my hunk of plywood of the same size needed in the transom using a drill press, and then I clamped the hunk of plywood to my boat. It made a great guide for drilling the transom. If I felt the guide holes were getting sloppy, I just drilled new ones. It worked very well.

Ayuh,..... I've got an ole tinboat transom piece with the Merc keyhole, 'n the bolt patterns on it I use to mark the drill holes,....

'n a do-dad like Bruce posted to actually drill the holes,....

Usin' yer original holes in the glass oughta work just fine,....

I use a 4" x 6" x 1"thick piece of flat steel scrap with a 1/2" hole drilled through on a drill press. It is very easy to clamp to the edge of the key hole and very accurate to drill through.
