part of impeller clogged outlet at thermostat. bubbled paint off of exhaust pipe after rubber fitting. fixed problem. now runs rough and leaks water around exhaust exit through transom.

It overheated BIG TIME. Replace the riser gaskets and be sure to check the manifold and riser gasket surfaces for flatness. Everything rubber between the engine and (including) outdrive is probably burned.
Running rough, time to check the compression and inspect the spark plugs.

Yes. I found the gaskets leaking water into the two center cylinders on that side. Compression is good on all cylinders. Not sure of what all was damaged in out drive by heat. Seems a bit more complicated than imagined. Do I need to pull the out drive?

The only seal in the outdrive that would probably have been damaged is the grommet and seals around the water pickup tube that connects the upper and lower units as it is in the exhaust passage. If they get burned and allow the raw water pump to suck air, you won't get water to the engine. Also look at the exhaust bellows between the transom shield and pivot housing.

It usually is. I would also be finding out why the alarm didn't go off. That would have saved you a lot of burned up parts.
