F50 TLRX running rough, getting worse

I purchased a boat equipped with a '99 Yamaha F50 TLRX 8 months ago. It started, idled and ran at low speed. It has been well maintained and had a fuel pump replaced and a carb tune-up two years ago but no other issues. I put stabilizer in the fuel and fogged the motor before storing it for the winter. It started and idled fine when I pulled it out of storage. Later, I wanted to warm it up to change the oil and started it cold with the start lever in the up position which caused it to run at high revs for a few seconds. I always use a hose connected to the water intake when doing this. After launching, it initially idled and ran fine at moderate speed and then, after a few minutes, it started running rough. I was able to run it at moderate speed for about 30 minutes to get to our slip. I flushed out the fuel tank and re-filled with fresh fuel. There was very little water or dirt evident. I removed and cleaned the fuel filter. Again no sign of clogging there. Now it is difficult to start and doesn't want to idle and runs rough. I have warmed it up in neutral for about 20 minutes using the start lever to keep the revs up but it still doesn't want to idle. I am reluctant to take it out for a run in case I get stranded. Question: have I caused some damage by revving from a cold start? Is there something else I should try before taking it in to the shop? Any advice would be gratefully received.

sounds like it needs carbs pulled and cleaned

That sounds probable. It's a big hassle for me, though. I was hoping there might have been something simple I have overlooked.

Running a motor to see if will get better will cause even more problems if it is running lean, it will toast pistons and cylinders
