You probably answered your own question. Of course is would be better to use the old flywheel if it fits. A flywheel that is 2 inches smaller in diameter indicates to me that the flywheel housing might be different too.
You better ensure that your current flywheel housing (and other stuff, etc) fits the "new" engine.
If ANY Mercruiser "350" used a 12 1/4"flywheel, you can rest assured that there's a starter to fit......but I would use the other flywheel and starter if it's still "good"
There might be other things to consider. (like which rear main seal is it, Vortech?, etc)
