Fuel problem!!!

I was getting my "TUGBOAT", 24' pontoon w/75 hp Merc, ready for the season,ie. drained external fuel tanks, refilled them with fresh fuel, changed Raycor S322OUL water seperator & filled it with fresh fuel, and flushed all fuel lines by disconnecting fuel line at the screen inside the cowling and pumping bulb to get fresh fuel to the end of the line. Once I got the engine started it ran until the water seperator was about to the visible portion of the bottom bowl and quit. I reprimed the water seperator several times only to have the same events take place. I was filling the water seperator by tilting the external 6 gallon tank and pouring fuel into the seperator. Do I have a bad pick-up line in the fuel tank?

Sounds like a vacumm leak check all the fittings make sure to replace the o-ring in the fitting that attaches to the motor. It could be the pick up tube but I doubt it as it seems you can pump fuel with the primer bulb.
