If it is a Raycor and clear it is meant to be drained and inspected for water, get a glass container drain it (water will be on the bottom) let it sit for a few minutes and inspect. I am not a big fan of Raycor because when servicing them can be more work than Yamahas 10 micron.

Should not need to, it is plastic right? If you use channel lock put a rag between the jaws.

I believe I have read about the ethanol fuel causing the plastic to swell making it very difficult to remove.

May need to remove the whole assembly and drain it of fuel, let it sit for a day or 2 , and put in a freezer for a few hours to aid in removing cup.

Yes, you can unscrew it with channel-locks. Protect it with cloth. You should see a red float that normally rests on the bottom of the separator. If there is water in the separator the red float will rise with the level of the water. The separator is full of gasoline. At the top of the separator is the the filter cartridge, which is replaceable. They are expensive as well.
It is now recommended to install an additional fuel/water separator upstream of the motor. Yamaha markets one that is easy to install and sells for under $50: 10 micron fuel water separator filter - (Mini 10) Part# MAR-MINIF-LT-AS

Sorry just skimmed, thought you were talking about another water seperator. Make sure you replace the oring when you remove to inspect, it swells quickly and if not replaced could have air leak. If you do not have a water seperator I would recommend you install one.
