Fuel starvation

I bought a 1999 Yamaha F 9.9 4-stroke long shaft this past March. I have the fuel line Tee'ed off the water/Fuel seperator, and I'm using the squeeze bulb in the line to the Motor.
Yesterday was the first time that I was able to use it on the water , the motor would run perfectly for the first little while then would just quit as if out of fuel. Squeeze the bulb a little and it would run for a minute or two and then quit again , same thing everytime. The squeeze bulb would never get firm with fuel. I'm thinking that the fuel pump on the motor might be bad, when it is getting fuel it runs perfectly .

When you say you have the fuel line T'ed off, is this like a kicker motor and you have a main engine too? I was just in the boat yard today and someone came in with the same problem. He tried to use one fuel filter for two engines and it won't work. You end up sucking air through the set up somehow via a check valve someplace. To begin with I'd say the T is the problem. You want one line going from the fuel/water separator to a squeeze bulb and into the engine.

Have you thought about an inline 1/4 turn shut off valve on each line going to an engine? Or a fuel selector valve? Right engine or left engine supply selection ability. You might want to check your tank, you may have another pick up tube already plumbed into the tank. My 110 gallon fuel tank had two pick ups in the back and only one was used since it was a single outboard install from the factory.

Hi Big Keepers, yes I have a brass T-fitting in the Water/fuel seperator. I am trying to run a fuel line to my kicker motor from my inboard fuel line. Question, My W/F seperator has 4 ports- 2-in and 2 out. Can I put the main fuel line going into the seperator and have 2 out lines ?
Also , I have tried to recreate the problem as it happened saturday and have found that the problem is not fuel pump. My Boat is a 1973 19' SeaRay with a 302 mercrusier outdrive( Model 888 ). 19 feet is a long way for that little fuel pump to pull fuel from. I looked at my fuel line again and I need to reroute it due to some severe bends in it.
