So pulling into slip my port motor only in neutral shut down. I checked all grounds, spark, fuel.seems ok. If i try and start her she will not start but if left over night she starts fine over 1000 rpm`s will stay running but when pulled back to idle she just cuts off. No misfires just seems to cut right out. Carb will try and spit un burned fuel like it wants to start but will not until left over night. Now i know my alternator is shot but having 3 batteries on board i should still be able to run her on ALL. My only guess is a possible Dist sensor. Thoughts?

Instead of guessing, do some troubleshooting.

Do you have spark? At the right time? If yes to both those, then it's not a spark issue, start looking and troubleshooting elsewhere.

But yes, as 'Dodge says, fix the broken bits (alternator) first...
