I had assumed high altitude and going to a smaller prop was due to the engine being limited, if this is the case will fuel injection do anything for this situation?

Fuel injection with adjust the air/fuel mixture for you automatically, but you will lose HP going up in higher elevations. This might require a prop with less pitch. If you go higher and don't have enough power or can't get in the operable RPM range of your motor you need less pitch.
