Hooked up battery backwards.......

The boat is a 1987 Aqausport 170 with a 1982 Johnson J90TLCNB. I have two batteries on the boat and while replacing the batteries I accidentally landed three ground wires onto the positive side on the port battery. I corrected this but now the engine turns over fine but never hits. The rectifier is wasted with OHM readings both ways. The visual on the spark seems like the left bank is hotter than the right and the spark looks weak and quite faint.
The big question is did I waste my new CDI stator? Any ideas where to isolate my issue....not sure what to do next.

Go to cdielectronics.com for ignition trouble shooting.

Guess I'm not the only one :( New to me 40, smoked the rectifier before winter storage. In the process of converting to premix so I guess I'll find out in the spring what else is bad.
