hooked up battery terminals wrong!!

my brother hooked up the battery backwords and now all kinds of trouble. first i had no power at all in the boat. ran a temporary wire from the battery to the ignition so i could run the boat. I had to replace the fuse to operate the trim. however no alternator. all of a sudden everything worked just like that. there is a big plug on top of the motor that must power everything on the boat cause when i move it around it cuts the power out completely. I took the plug out and cleaned the connections and it seemed to work better. however the alternater still doesnt work correcty. sometimes it charges and sometimes it doesnt. before i spend 400 bucks on a alternator i want to be sure that its not a connection somewhere. i hooked a gauge up to the battery and was only getting about 11.5 volts and the alternator was getting power.(test light). I am wondering if maybe the alternator is good however it just isnt charging the battery due to a connection somewhere. are there fuses i should look for. i haved worked on cars for years however im lost here. btw i lost my oil pressure gauge for no reason today. the electric in my boat is a total mess right now. where should i be looking for fuses for the alternator and so on....

The first thing that is going to be needed is the information about your engine.
Make, Model, Year, Serial number if you have it.

There is no fuse for the alternator however there are 2 big 50amp glass fuses on top of the engine near the rear, sounds like you have already replaced the tilt/trim one, there is another one that controls power for all other engine functions and then further along the same circuit there is a 20 amp fuse (usually under dash) for the ignition circuit. Sometimes those big 50's get corroded even though they are inside a black rubber waterproof inline fuse holder. I wouldn't be surprised if you blew diodes inside the alternator but it should work or not work not both. Take the alternator off and take it to a rebuild shop so they can test it.
