The new boat I got has a 25" transom so which size shaft should I use for a kicker 15" or 20" outboard???? Thank you.

I would recommend getting a kicker motor bracket that will adjust up when not in use then can be lowered when the kicker is needed.
It really would not make any difference on the length with the bracket, however do get the long shaft for ease of use, trust me a short shaft is way to close to the water if you are going to use it where there will be waves.

20 or 25" it depends on the deadrise, If you can mount it directly on the transom it's better.

Do they even make kickers with a 25" shaft? Never heard of it.

Yes, just not as common.

The longer the better.
You will not be on plane with the kicker so either will be in the water when trolling.
Both will push water aft when running but you need to consider where the water is coming from.
If the transom is blocking the inflow to the kicker, your efficiency will be reduced.
Ideally the prop should be below the hull and in clean/flowing water for best results.

Tohatsu makes 6 and 9.8 hp with 25" shafts.
Merc has 9.9
Yamaha has 9.9
Evinrude Etec has a 9.8

Many sailboat's that run an outboard as an aux engine commonly run a 25" shaft. Given that many of those boats do not require over 20hp, they are not very hard to locate.
